O'Neill's activation of the Ancient defense weapon had destroyed Anubis's fleet in the battle to save Earth. Now his mind has succumbed to the Ancient knowledge, and he remains in stasis in Antarctica as Ba'al, taking advantage of the power vacuum, dominates the System Lords. SG-1 hopes the Asgard can restore O'Neill, and Carter and Teal'c journey to Hala, hoping to make contact with Thor. There they learn that Thor has created a black hole to destroy the Replicators on Hala. Thor beams Carter and Teal'c safely aboard his ship, but they watch in horror as the Replicators escape the black hole's event horizon.

At the SGC, a transmission arrives from Camulus, who proposes a treaty between Earth and the System Lords in an attempt to prevent Ba'al's conquest of the galaxy. Dr. Weir, in command of the SGC, agrees to pursue negotiations despite her mistrust of the Goa'uld's motives, and Camulus, Amaterasu, and Yu arrive at the SGC. They offer an alliance if Earth will agree to use the Ancient weapon to defeat Ba'al, unaware that only O'Neill can activate the device and Earth is vulnerable without him. Weir counters with a bluff, and the Goa'uld send a coded message before abruptly breaking off negotiations.

As Thor pursues the Replicators, Carter is suddenly beamed onto the Replicator ship, a prisoner of Fifth. Although Fifth's humanity had granted him compassion, his betrayal by SG-1 had taught him cruelty and revenge, and he reaches into Carter's mind with horrific images of torture. At Orilla, the Replicator ship encounters an Asgard fleet and is destroyed, and there is no sign that Carter has survived. Meanwhile, at the SGC, the System Lords prepare to leave, but their departure is prevented when an incoming message reveals that a Goa'uld ship approaches to test Earth's defenses. It will arrive within the hour.

At the SGC, Camulus, Amaterasu, and Yu are held as prisoners as they await the arrival of the Goa'uld ship sent to test Earth's defenses, but the ship instead falls to Ba'al. Dr. Weir determines that her prisoners are of more value battling Ba'al, but when offered freedom, Camulus instead requests asylum on Earth. Meanwhile, the Asgard homeworld of Orilla is threatened with annihilation when debris from Fifth's destroyed Replicator ship rains down upon the planet and begins to replicate. Believing that the Ancient knowledge stored in O'Neill's mind may be the key to eliminating the Replicators, Thor and Teal'c return to Earth.

Thor beams both Daniel and O'Neill aboard his ship. From within a stasis pod, O'Neill's mind merges with the ship's computers and he uses the knowledge of the Ancients to create a disruptor device, a weapon effective against the Replicators, before his condition deteriorates and Thor must revive him from stasis. On Orilla, Carter remains a prisoner of Fifth, who has entered her mind and created the illusion of a tranquil life with Pete Shanahan. Carter realizes the fantasy isn't real, and, startled by Fifth's admission that he loves her, she rejects him and appeals to his compassion to let her go.

By tapping into the Replicator network, Thor locates Carter on Orilla, and SG-1 battles the Replicators on the planet as Thor synthesizes a larger version of the disruptor weapon. A tearful Fifth releases Carter, and escapes by ship as the weapon successfully eliminates the Replicators on the planet. Back at the SGC, both Hammond and Weir have been promoted, and O'Neill accepts a promotion to brigadier general, taking command of the SGC and promoting Carter to lieutenant colonel. Meanwhile, aboard the Replicator ship, Fifth watches in awe as he welcomes his new creation, a human-form Replicator in the image of Samantha Carter. This episode aired in two parts.
